I think there should be other ways of training than just running and using jutsu. You should be able to do push ups, sit ups, skipping a rope and things like that. For example: (http://cdn.makeagif.com/media/5-15-2015/4OkEsn.gif)
There could be an increase in muscles by doing this. By doing these types of training, your stamina will go down fast.
There could also be different types to doing push ups, for example, doing two or one handed push ups, or doing hand stand push ups

Different training styles increases different skills, I like it, and I think it should be part of the game (probably to be done in academies or dojos though, doing it out in the streets would be even odder than the contests between Might Guy and Rock Lee).

Yes more training you do the chakra increases more, I also feel like if you would run on the trees and walk on the stuff like that, you could run faster or atleast have more stamina (if it's implemented idk)
