Can someone tell me how does clans and organization works in this game? its confusing since a few players have tons of organizations plus clan :P

It's not that complicated.
You have different options:
1. You can create your own organization/clan following templates like this one (http://www.shinobilifeonline.com/index.php?topic=1505.0) for organizations or this one (http://www.shinobilifeonline.com/index.php?topic=1506.0) for clans.
2. You can join an already existing org./clan here (http://www.shinobilifeonline.com/index.php?board=22.0) or here (http://www.shinobilifeonline.com/index.php?board=23.0). However the situation splits, here:
-You can join only one clan.
-You can join multiple organizations as long as the organizations that you are part of do not have any conflict between them, otherwise it will result in the eventual expulsion from both organizations.
About organizations: Note that there are rogue organizations, loyal organization as well as neutral organizations. Pick the one that can help your path as a shinobi.
About clans: No clan has any Kekkei Genkai at the moment. This will change when the game will get released, some clans may have lucky members who will "born" with a KG.
Clan's traits, strengths and weaknesses should be the factors to influence your choice.
