He copied it from Sasuke. That is the only explanation I can find for both him and Sasuke having a flying PS. And Naruto hinted that in one panel.

Also, Kamui Raikiri was great as well.

Kakashi passed through Kaguya using the intangibility whilst holding a Raikiri in his hand. Seems like the Raikiri did not get teleported to the other dimension when he went intangible so it damaged her.
